Shopify Peptide Payment Processing (RUO)
Shopify Payments prohibits peptides. Here's the third-party gateway setup that lets RUO peptide brands keep their Shopify storefront and accept cards through a U.S. bank.
Why Shopify Payments doesn't work for peptides
Shopify Payments is powered by Stripe under the hood. Stripe's restricted businesses list categorically prohibits "pseudo-pharmaceuticals," "research chemicals," and peptides. Shopify inherits this prohibition verbatim.
Merchants who try to use Shopify Payments for peptides typically get 30–90 days of clean processing before Stripe's compliance systems identify the SKUs and freeze the account. Frozen Stripe accounts typically hold funds for 90 days, trigger MATCH-list placement under Reason Code 07 (violation of card brand rules), and terminate the merchant with no appeal path.
The third-party gateway workaround
Shopify permits third-party payment gateways for merchants whose verticals don't fit Shopify Payments. You install the gateway, configure it under Settings → Payments, and Shopify routes checkout to the external processor. The storefront remains 100% Shopify, theme, cart, checkout domain, order confirmations, only the card-capture step runs through the external gateway.

The Shopify 2% third-party gateway fee
Shopify charges an additional transaction fee when you use a third-party gateway instead of Shopify Payments. The exact fee depends on your Shopify plan:

This fee is on top of our processing rate. For a merchant doing $80K/mo on Shopify Advanced (0.5% third-party fee + our 8.5% rate), the effective blended cost is 9%. Shopify Plus merchants almost always negotiate the 0.15% down to 0% by committing to longer contract terms.
Subscriptions, ACH, and advanced checkout
Native card-on-file subscription billing is on our roadmap. In the meantime, most peptide merchants run one-time checkout with a repeat-order button that saves the customer's shipping info; the next order requires re-entering card but preserves the account. ACH bank debit is supported at checkout and is the preferred payment method for higher-ticket orders, cheaper per transaction and better for customer lifetime value.
Migration: switching a live Shopify store to our gateway
- Submit the RUO merchant intake form. Include your Shopify store URL for underwriting review.
- While underwriting runs (1–2 weeks), keep your current setup live, don't disable anything yet.
- On approval, we send you the gateway configuration and install it in your Shopify admin together.
- Run a $1 test transaction, confirm settlement to your bank, then switch Shopify's payment provider on the dashboard.
- Your existing card-on-file tokens stay with your previous processor unless we coordinate a token migration with them.
FAQ
Will Shopify shut down my store for selling peptides?
Not for using a third-party gateway. Shopify's own AUP prohibits illegal activity and explicit human-use pharmaceutical marketing, but it permits research-chemical storefronts that use compliant RUO positioning and third-party payments. Keep your marketing clean (see our RUO compliance checklist) and Shopify leaves you alone.
Can I A/B test Shopify Payments and a third-party gateway simultaneously?
No, Shopify routes all card payments through one gateway at a time. You pick either Shopify Payments or the third-party; the customer sees whichever is active. Running Shopify Payments even briefly for peptide SKUs risks the freeze/MATCH cycle described above.
Does the gateway support international cards?
Yes. Visa, Mastercard, Discover, and American Express are supported globally. Some international issuers may decline based on their own risk rules, that's standard across all processors.
What happens to my Shop Pay / Google Pay / Apple Pay?
Shop Pay only works with Shopify Payments and turns off when you switch to a third-party gateway. Apple Pay and Google Pay work through our gateway with the proper domain verification, we set this up during onboarding.
